Blockchain syncing in wrong location

I have to manually boot up my blockchain to get it to start to sync. For this reason i believe that it doesn't sync in the location that is stated on the Monero GUI wallet "blockchain location" which would be my hard drive. It will just sync it onto my computers (C:) drive. If i can only start up the blockchain manually how do i get it to sync onto my hard drive?
